I think that maybe a nice solution to this would be 30sec-1min "cutscene" when you're leaving port and arriving at the bay but you're free to move on the seas as you please? This way you're guaranteed that your trip will be at least 2 minutes long without introducing random roadblocks and interfering with player input.
